I had to provide rugelach for a play a couple of years ago, and the cast rated Zaro's Bread Basket (http://www.zaro.com/")'s very highly- not sure how kosher they are, but you could probably ask.

Also Ben's (http://www.bensdeli.net/) was tasty (and kosher).

My mother kvetches about modern rugelach, which are made pareve. When she was little, her grandmother made them dairy, with butter, which was much better.

I've had yummy treats from Moshe's on 2nd Ave., down by the 2nd Avenue Deli and Veselka and St. Mark's Place. I haven't sampled nearly enough from around the city to declare it the best, though. :)
