I would use both hopefully and thankfully in the examples, although I suspect that the first one should be: I have hope that Bob will visit again.

I'd write "I hope that Bob will visit again." I use "hopefully" and "I hope" virtually interchangeably in speech.

I tend to write in a very conversational tone, so I pretty much write what I'd say. Therefore, I'd use 'hopefully'. :D

While I recognized, upon examining the sentences, that Hopefully and Thankfully used in that way could technically be construed to mean that Bob did both things in a hopeful or thankful manner, I believe that the use of each in common context is sufficient that the vast majority of readers will neither misunderstand nor recognize (without correction) that they may be technically incorrect.

And, while I can see an arguement for "badly" (as an adverb) being correct in the first sentence, I am expressing an emotion (substitute sad or happy in the same place, for other examples). I am not attempting to describe the way in which I am feeling, but the emotion I am feeling, thus I would use bad, even after further examination.

Yeah, for me, it's "I'm sorry I missed you." I "felt bad for my poor sick little kitten", but in general, the formation is unusual for me, too.

I usually say "Baruch Hashem" where others would say "thankfully", and "Baruch Hashem" doesn't have an adverbial form. :-)

So, I answered your questions as asked, but caution you not to equate "I would say/write X" with "I'm unaware that X is incorrect by formal rules of English grammar." There are rules to the informal register of English grammar as well, and my native-speaker's intuition is that "I feel badly" sorta violates them, whereas utter nonwords like "sorta" don't.

Well, yes. But I was going for gut feeling, mostly. People have been found to react instinctively on the correctness and incorrectness of language constructs, and that, more than the recognition of grammatical prescriptivism, is what I was hoping to get.

Mm... well, in that case I caution you not to confuse them in the reverse direction, either. That is, I'd expect at least some people to answer the implicit question "is X correct?" rather than the actual question "would you ever say/write X?"
